A problem may arise if you used to have a previous version of JRun 2.x or a beta/RC of JRun 3.0 installed at the global or local level, and you've run the connector wizard again since, installing the JRun 3.0 final release. If you chose to install it at a different level, you may get exceptions in the browser indicating XML parser exceptions and a message saying 'Can't find /scripts/jrun.dll/myfile.jsp.' While Allaire works on developing an automated way to remove previous versions/installations of the connector is provided, a manual step is required before installing the JRun 3.0 connector in IIS.
